At least in Windows environment, OpenSCAD system creates a folder in user
Documents area, naming it OpenSCAD with a backup folder in it. That seems to
be an great place to store all our personal OpenSCAD projects. However, when
we create a new file and try to save it, the system drive us to the
installation folder of OpenSCAD. I don't believe this is a good choice
mainly in a multi-user environment. Is there any hidden good reason for
that? Or did I miss some configuration option?

location?
If you installed via the installer.exe edit the shortcut in the start menu,
set your default directory/folder in 'Start in'.
I generally install via the zip file and create a shortcut in the start menu
as above.
